After Mandel shows me the location of the modified mandrake root and I slay the wyvren in the pit, there is no mandrake root to retrieve. I've reloaded and tried multiple times and it is never there. What's wrong?

This is a glitch in the game. It won't appear. You get around it by closing the game, going to the iwd2 configuration and enable the cheat console under game settings. Start the game up again, press ctrl+tab, and type in the following ctrlaltdelete:createitem("61genmm") then press enter. It will appear on the first character.
