Do You Mean The ALLIED SUPER WEAPON? If So use the force shield over the buildings that you think will be effected.

in order to stop the thunder all you have to do is be the host of the game and turn super weapons off. if you need help i have beaten the game dozens of times on brutal with both teams i also make stratagys for fun!!! i might be able to help you if your havenig trouble just send and e-mail with your e-mail enclosed(My address is Gamr973@aol.com)

If you do mean the Weather Control Device then i suggest putting a force shield on buildings that wont survive the storm (i.e. power plant, barracks) and just repairing other buildings that can survive like ur conyard
