I know that same sex characters can fall in love, but can't marry. If I want a same sex couple to raise kids, do I marry someone of the opposite sex wait until I get my kids then kill the one that my Sims married?

Create a family where the couple are the same sex. Add the child. When this is done, go to the relationship box, drag one adult to the other and choose the spouse of option. Then you drag the child to an adult and make it the child of him or her.
