Extra Mode is actually referred to as Special Stage Mode in SA3, the way to get it is to get a 7 Emeralds. When you do this, you be notified by a chao about a secret. Input the "secret" at the main menu. The "secret" will not stay active after you turn off the game, but all you have to do is to re-enter the code back in at the main menu.

And if you get all 7 jems and finish the final boss with sonic, you can play the exta zone(nonagression) as supersonic and eggman.
