I thought once I paid off my last house upgrade (the second story), Tom Nook would upgrade to Nookingtons. But this hasn't happened. I have a friend who lives in the same town and she has paid off all of her expansions, also. Are we doing something wrong? Please help... we're ready to shop!

Tom Nook's store goes throught tree upgrades. The final upgrade requires your spending 150,000 Bells in his store as well as someone from another town comming to your town and buying something.
If you have two memory cards this can be easily achieved by creating another town and visiting your current town to buy something.

... dude, calm down, relax. You didnt upgrade for several resons:
To upgrade you have to:
Spend: 240,000 Bells @ NookWay, and have a friend shop at the stoe for atleast on item. P.S. He has to shop 1-2 days after you spent 240,000.
Check it: if you didnt but still nothing, you game is hacked.
