I can't find it any where. I have defeated the song of Nephilim and I have enough money to get the ultimate A.G.W.S. but I have no idea where to find it.

You can get back to the Dock Colony by talking to Captain Matthews who is on the bridge of the Elsa. Since you've beaten The Song of Nephilim, he'll ask you if you want to go to Proto Merkabah or the Dock Colony.

After the Attack of the Gnosis on the Elsa, where you first meet Ziggy and MOMO, defeat the MotherShip in the Hanger of the Elsa. After that you'll be taken in to be Jr. in his A.G.W.S. Unit with Mary and Soldier. Defeat the enemies on board that MotherShip, then and only then you'll be able to go to the Dock Colony.
