After you get the gravity suit (that suit that lets you jump good underwater) go to the tallon overworld and look for flying space pirates. somewhere near there is a door that leads to an underwater place. go through there and soon you'll get to phazon mines.

P.S. you'll need to get pretty far in the game before you can do this.
